    What is the behavior of the “Generate” command options: Decomposer, authoint, remove overlap seems always ON by default, and not disableable app-wide, only in “test install” preference?
    Are those parameters specific to the file, or to the app?

    Those settings are related to the UFO. If you have set them once it will remember the setting for that UFO. There is not a app specific setting for that.
    You can also change those settings in the font info sheet of the UFO.
